Duguid joined Argyle from Colchester United after 14 years with the club he joined as a YTS trainee. He made nearly 450 appearances for Colchester in midfield or at right-back, and was voted the club's best ever player. After missing the 2004-05 season with a knee injury, he returned as captain and led Colchester to promotion to the Championship. He was virtually ever-present during the 2007-08 season but could not prevent United being relegated back to League One.
Duguid enjoyed a successful start to his Argyle career, which included being named team captain and a move from right-back to the centre of midfield. Despite losing the captaincy to Carl Fletcher he was again a regular member of the first team in 2009-10, his versatility showing as he played in a variety of positions, and he agreed a one-year contract extension following the arrival of Peter Reid as manager. After struggling to gain a first team place in 2010-11 he returned to the team when the squad was depleted during the January transfer window, but could not help the club avoid relegation and was released with his contract at an end.
Duguid joined Colchester United for pre-season training, purely in an effort to keep fit whilst looking for a new club, but impressed manager John Ward and returned to his former club on a twelve-month contract. In February 2012 he made his 400th league appearance for Colchester and just days after his 34th birthday he signed a one year contract extension, tying him to the Essex club until the summer of 2013.
Duguid finished his Football League career at Colchester, where he became a coach after his first retirement from playing in 2014. However, he left his coaching role in October 2014 to return to playing with Essex-based Stanway Rovers in the Eastern Counties League later in the same month, before signing for Conference Premier side Welling United in January 2015. He re-joined Stanway Rovers in March 2015 before signing in May 2015 for Needham Market who had just become champions of the Isthmian League Division One North. After 13 appearances for Needham, he was named as head of their north site academy in October 2015.
In May 2016, Duguid joined Needham's rivals, Heybridge Swifts before making his move into management when appointed manager back at Stanway Rovers in December 2016.
